Yes it happens because the empty slot fields not saved yet to the database for this you must add all the images to the slider images fields and after that remove the images which you dont want to display for example you have three images in your slider right now so you just add all the seven images once only and after that remove that seven images since you need only three so the default images will remove and customizer saved the blank image= field to the database then you will see only three slider on the front end.

The file you have download this is the theme package zip file. where include clovemix-pro.zip, xml file and sql file so when you finish the download just extract the theme package and you just need to upload clovemix-pro.zip in the WordPress. If you still have problem please send us the login details we will upload the theme on your WordPress.

The images in homepage boxes are coming from that page featured image. First of all you have to add page. Follow this instructions.
Go to Pages >> Add new page >> add title, description and featured image after doing that you need to go to Appearance >> Customize >> Homepage Boxes >> here you can find that page you have just created then select that page and the title, description and featured image will be displayed of that page so whenever you need to change the image you just have to go to Pages and select the page and change the featured image.
